Clitheroe joined the Lancashire Combination in 1925–26 and later became founder members of the North West Counties League in 1982–83, winning Divisions Three, Two and One in consecutive seasons. A public appeal raised £7,400 for their 1995–96 FA Vase final trip to Wembley, where they lost 3–0 to Brigg Town.

Promotion to the Northern Premier League followed the 2003–04 NWCFL title. The club's highest league finishes to date were 6th in 2009–10 and 2010–11. Extensive ground investment continued through the late 1990s and 2000s.
